OPTIMIZATION OF GENOMIC DNA EXTRACTION FROM Phaleria macrocarpa FOR ITS2-BASED SPECIES IDENTIFICATION

Abstract 

Phaleria macrocarpa or God Crown, contain diverse secondary metabolites that contributed to its therapeutic effects and are present in commercial dried products used for tea or coffee sachet. These metabolites not only underpin pharmacological activity, but their presence can influence extraction efficiency for DNA-based identification due to tough cell walls and inhibitory metabolites, and dried samples exacerbate species identification issues, elevating concerns about adulteration. Thus, optimized DNA extraction for dried materials is critical for successful targeted species identification. Therefore, this study investigates how the choice of lysis buffer (PL1 versus PL2) influences quality gDNA from different plant organs, examines incubation time-effects in the lysis steps in herbal products (30 minutes, 3 hours and 16 hours) and integrate sequencing analysis (BLASTn and Neighbur Joining tree) using Internal Transcribed Spacer 2 (ITS2). The results showed high quality gDNA from different plant organs was obtained regardless of lysis buffer used (PL1 or PL2). In this study, the success of gDNA extraction from herbal products may depend on the source material either dry plant materials alone (tea based) or admixture with other ingredients (coffee-based). PCR amplification successfully produces approximately 500 bp DNA in length from gDNA plant samples and herbal products. The BLASTn analysis mature leave ITS2 and P1, P3 and P4 herbal products were 100% identity to P. macrocarpa (Accession number: KT779126.1). The phylogenetic analysis using Neighbour Joining tree revealed that ITS2 from mature leave suggest form a close clade while P4 clustered in one group, but other herbal products grouped within another genus in the same family.
